We both put hours upon hours of playtime into this, and now its all just… Gone. ALL of my wife’s Paragon levels are gone. I had more than a single power in each area, and the game is acting as though I only ripped one for each category. She and I both had a decent amount of Legendary abilities available for use from Kanai’s Cube, and they’re all gone. Not only that, a lot of my wife’s progress is also missing. I still have some of my old toons, but all my LV 70 hoss ones are gone. I logged in to find many of my characters missing/deleted, I had at least 5 LV 70 toons that are just gone, along with all the gear and gems they had on them as well. Luckily you can avoid having to do much of this by using the 'Quick Select' system for inventory by tapping up on the d-pad. Gear/inventory/stash is all separate - you can trade easily enough, but for co-op play, if anyone wants to access the menus (inventory/skills/stash/etc), the game is essentially paused for the other players. Will we both have our own chest to save special gear, potions, etc or is it shared? Basically characters can scale, so you don't have to worry about having separate characters for playing together/solo.

This is actually one of the underrated new features of UEE - Apprentice mode mentioned here. Will we be able to play together again, and will we have problems playing through her story if I eventually have a much higher level character?

If it's like the PS3 version, and I suspect it is, saves for multiple players on the one system (aka Couch Co-Op) are saved under separate profiles, so you may want to set her up an extra profile in advance.
